Assuming that it is a black and white issue as you seem to indicate, take a close look at the PhotometricInterpretation tag. There is often confusion between MinIsWhite and MinIsBlack on the TIFF side. As to the PDF side... I don't know from the top of my head, but I seem to remember that aside from the images (as stored in XObject objects?), the surrounding pseudo-postscript (inside the page object contents streams?) can influence the matter, and maybe swap black and white? Sorry I'm probably not able to help on this issue. But if you do find out, please let us know on-list.
