I did just check in an update to autogen.sh.  The change is to execute 
aclocal *after* libtoolize.  Otherwise, it is possible to have mixed 
up versions in the aclocal.m4 file.  Please check to see if this works 
for you.

There is still an existing problem in that ltmain.sh is checked in to 
CVS but libtool.m4 is not.  This may result in conflicts since 
libtool.m4 and ltmain.sh must come from the same libtool versoin.

Libtool 2.0 will detect and refuse to work with wrong versions, but it 
is not released yet.
