Colormapped? Grayscale? RGB? GraphicsMagick (http://www.GraphicsMagick.org/) can write 12-bit colormapped and grayscale images. There are some 12 bit images in its test image collection. As of this past weekend GraphicsMagick can read 12-bit RGB scanline images, but can't yet write them.
