I've had the exact same problem as well. It would display correctly in my java application, but in windows fax viewer it would display inverted. Also, when my application would print, it would be inverted because we used native code for printing to speed things up. Bob's solution is what I did, and it works great.

The only workable solution is to use a photometric of PHOTOMETRIC_MINISWHITE and invert the bits yourself before saving them. Most FAX viewers assume that the default background is white like a printed page and will ignore the photometric.
