If the TIFF was planar, it is not likely that ImageMagick would make this obvious to you due to the 'magick' feature. :-)

Could the issue be due to the tiled nature of the TIFF I generate and how ImageJ handles it? (It's acutally the ImageJ "Bio-Formats" Importer, as ImageJ won't natively open a tiled-tiff)

The issue does appear to be software (reader) specific. It could be a mis-handling of the TIFFTAG_PLANARCONFIG tag. I do not immediately see any problem with the tags you used. The issue does not appear to be related to tiles.

You could try using ImageMagick's convert to convert your TIFF to a new TIFF and see how it differs.

Note that the TIFF support in GraphicsMagick is not the same as in ImageMagick since it has been entirely re-written since 2002.
