PDF does have modes for indexed CMYK.
And if the image only contained a few (<1000) colors, even expanding it to the full (non-indexed) channels should compress down to within a few percent of the indexed color image file.

There are hundreds of raster file formats in the world so it would be wrong to claim that *none* of them can do what you want.
