how would 12bit data be stored.
is it 4 bits per colour ie 4bit for red, 4 for green 4 for blue?. does it also mean that there are 2 pixels every 3 bytes?
is there a color_map
if so will it need to be updated?

Yes. You would have the do the conversion though. Does that make the answer no? Oh I don't know, I'm confused with my own answer already.
You can do something like this with libtiff:
- read in 8 bit data
- hoon through data and convert each sample to 12 bit
- save the data to a new file
