Okay, so maybe a conditional define or read option is due?
In order to have complete control, you should use the lower-level interfaces. The loss of control over application of alpha is just getting started with the list of what you are losing by using the RGBA "dummy" interface. The lower-level interfaces do take more work.
For more TIFF sophistication without interfacing with libtiff directly, you could use GraphicsMagick rather than FreeImage.
